how well does it accelerate? is there any hesitation? how long has it been since the fuel filter was changed?

fuel filter is definitely the best place to start. also your pump. check the ceramics on your spark plugs to see if any of them have broken loose. i had one break at around 5k on my new motor and it had a problem similar to yours

try pull out one of the spark plugs and see if there ok (gap is nice , electrode still there, and the color, it should be like a brownish ashy color) if not change the plugs, cap, and rotor.

Don't just replace the fuel pump! At least not without some evidence that it's bad. I don't think there are too many problems with fuel pumps on toyotas at all. let alone these bullet proof trucks. Start with something simple. Spray water on the plug wires/distributor see if that makes it run bad. Clean the throttle body. Maybe check the O2 sensor voltage...
