Breathers should fail visual inspection, but that's an easy fix. I want to get some TRD headers for mine... I found them on www.andysautosport.com.

I have a LC Pro Street EFI, passes smog no problem!
Headers come with a Carb number, mounted mine on a metal plate & to the firewall. Air intake must draw cold air from out side the engine bay. I made a closed air box & draw from two out side sources.
Charcoal canister is now tested as fuel tank for leaks ( pressure test) ,just smoged mine last week!
When you get your engine, install new thermostat,02 sensor, & CAT, ( get the stainless unit from LC)

Even if you're going for a lowered truck, I'd still cage the cat, just in case.

If you want to avoid the whole passing smog thing, get a P.O. box at almost any mountain (no smog pass is required) and youll have no worries. Youll have your tags sent to your P.O. box and the only thing you have to do is go pick them up once a year.
