My good friend has a 1995 4Runner with a 3VZ and auto transmission. The trans is bad amd the 3VZ has a bad head gasket, but everything else is in good shape.

He also has a 1983 Mercedes turbo diesel (OM617) that he wants to put in the 4Runner. Because of his disability (amputee) he wants to keep an automatic transmission in it.

There are adapter kits available for the OM617 to the stock Toyota auto, but these transmissions are STUPID expensive to rebuild. Does anyone have suggestions for a different auto trans, whether it works with the 3VZ or the Mercedes OM617?

Being a hot rodder I've tried to convince him to do a SBC/700R4, LS/4L80 or a 302/AOD, but he has the diesel and simply digs diesel engines.

Any help, general direction or thoughts are truly appreciated.

That makes it more difficult, It may work out cheaper to sell the 2 motors and boxes and buy a 3L or 5L Toyota with a 4wd auto on the back of it. You didn't say where your located but if you have a jap importer near you they should be able to get everything you need. It May cost a little more in parts but you will get it back in labour cost as most of it will be a straight bolt in. If you go that route maybe get a front cut, as you will have the air, and fuel filter housings and all the wiring, relays, dash, tach, exhaust, radiator, cables, and a multitude of other crap that will nickel and dime you if you have to buy it.
